Why does apps still say jailbroken after Restoring RootFS and Rebooting ?
Also if i restore RootFS why doesn't it get rid of all the tweals and preferences that go with them ?

If you have used a different jailbreakand didn't remove it properly and then went to uncover it may well have left old files from that previous jailbreak. in which case you would need to remove that jailbreak properly with wnscp/putty and the removal file

Thats just it i aint installed any jailbreaks except unc0ver but when i restore rootfs it still says i have a jailbroken device in some apps like the banking ones?

provided the device was new when you bought it and not used then i would rejailbreak and reinstall all previous tweaks you had on the device.
Then remove them one at a time including all dependancies
i would then install iCleaner tweak and use it to remove any preferance files for any of your tweaks and then remove icleaner its self so you are left with a stock jailbreak.
then restore the rootfs
