I'm currently on 12.4 on my iPhone X, but feel like it's starting to get outdated. Is it worth updating to 13.3 while still signed or better to stay on 12.4?
If you can currently access checkra1n then go for it. If not, remain on 12.4 for time being.

I do have checkra1n installed on my iPad, so I'm pretty familiar with the stability. However, I just can't find any tutorials on how to update a device with a jailbreak already installed on it. I've always restored my devices after updating. But I now that I have a 256GB phone it's pretty hard to back it all up at once

On iPhone X you can use CheckRa1n so I would update to iOS 13.3, much better with many features.

Just restore rootfs in unc0ver or Chimera app and you are good to update, no data loss needed.
